Design: The ZymoBIOMICS-96 MagBead DNA Kit (Zymo Research, USA) was used to extract DNA using an automated platform. The targeted bacterial 16S ribosomal RNA sequencing library was prepared using the Quick-16S NGS Library Prep Kit (Zymo Research, USA); the 16S primers amplified the V3-V4 region of the 16S rRNA gene. The final PCR products were quantified using quantitative PCR fluorescence readings and pooled based on equal molarity. The final pooled library was cleaned with the Select-a-Size DNA Clean & Concentrator Kit (Zymo Research, USA) and then quantified with TapeStation (Agilent Technologies, USA) and Qubit (Thermo Fisher Scientific, USA). The ZymoBIOMICS Microbial Community Standard (Zymo Research, USA) was used as a positive control for each DNA extraction. The ZymoBIOMICS Microbial Community DNA Standard (Zymo Research, USA) was used as a positive control for each targeted library preparation. Negative controls were included to assess the bioburden level of the wet-lab process. The final library was sequenced on an Illumina MiSeq system with the v3 reagent kit (600 cycles) and a 10% PhiX spike-in.
